I was also wondering if you ever used or tried ProView?
It was a Project viewer replacement someone built.

Do you have any stray or broken aliases or paths listed in Project Viewer?
Also, also,
Did you check windows file indexing? I am not sure it is connected, but windows
file indexing can affect many things.
