For password protecting PDFs I use qpdf.exe
and call it:

    exe = fullname(":TOOLS:\\qpdf\\qpdf.exe")
    param = "--encrypt \"" +myPass+ "\" \"" +myPass+ "\" 128 -- \""  
+fullname(pdf) +"\" --replace-input"
   execute(exe+" "+param)
